changing size of component pad

Hello
I designed this board and print it but I realized that size of pads are too small and all of them will be covered in the drilling step.
Now I wanna resize them (I know how can I resize but) If they become bigger then they would be so close to each other and the short circuit might be happen or the way of printing board will be difficult.
How can I resize then in order to have not these kind of error ?

Only increase one dimension of the pad (X or Y) to make them oval?

Another question about pads :

I used 40P6 footprint that is in correct size of packaging which mentioned in datasheet but when I print my design (the picture which I uploaded) and wanna to fix atmega16 pin size to pads on paper printed >>> there is about 100Mil difference between them.!!!
How can i fix this problem about difference between footprint in computer and printed version of footprint on paper.????
