Hi I have a 3m ESD mat but my bench is only 1.3m, in essence its an old office desk, could I effectively cut the 3m mat down in size to make fit my bench top or would that risk effecting the effectiveness of the remaining mat at all?

You can cut your mat to whatever size you need, without influencing the function. Just make sure that the mat is still connected to mains earth after cutting. ;-)
