I am looking for a resonator (16MHz) that is smaller then 3.2mm x 1.30mm; the smaller the better .

If size is the main factor, a crystal might be smaller.

is 2.0 x 1.6 mm = 3.2mm2 vs 3.2mm x 1.30mm = 4.16mm2.

Circuit to resonate a crystal is pretty much the same as a resonator, but a crystal has less pullability.

what is the smallest by footprint to generate a 16MHz clock?

I think it might be clearer to specify that there are quartz crystal resonators and there are ceramic based resonators. So just stating your are looking for a resonator is not specific enough unless you want to rely on assumptions of what kind of resonator your are looking for.
