Odd Issue: Pad diameter different in library and project

I made a bunch of connectors today and I'm running into an odd issue where the library entry for the part does not match the component placed in a project.

Has anyone seen this happen before? I updated the libraries and as a sanity check, changed pin1 to be square and updated again. The pad shape was updated but the outter diameter of the pad is still larger than it should be. The pads in the schematic seem to be defaulting to "automatic" but in the library these are set to a specific value.

Has anyone else run into this?

I think the pads has auto diameter and in your DRC settings the pads minimum too big.
