I have a new DS1054z oscilloscope that I hacked to a DS1104z. When I request a firmware update from Rigol, is there a difference? If so, do I request the DS1054z version?

There is no difference. Just ask for the latest DS1000Z firmware

The first page of one of the long threads was being kept up to date with recent release notes. I don't recall which one it was now, but it may have been the bug thread.
