Why are there 2 sets of designators for every part?

Why are there 2 sets of designators for every part? The components don't look this way in the pcblib file.

it looks like you have the designator enabled in the component properties as well as embedded in the footprint file.  Either delete the ".Designator" string from the footprint, or select the component in the PCB and look at the properties panel, just like in schematic there's a little eye icon to turn the designator and comment on and off.
