Can I create a rule in Altium that will only allow specific drill sizes? We have a small CNC and it would be nice if we can only design with the tools we actually have.

Sure. I think you will need to create a rule for each drill size though.
Do you use rivet vias or something? Keep in mind their finished i.d. is quite a lot smaller than drilled!
