Can I use this for both EEPROM's and Microcontrollers?

Howdy. I need to program an ATMega644p, but I also would like to be able to write to EEPROM's to update the firmware of several vintage synths that I have. I am leaning toward purchasing the XGecu T48 [TL866-3G] Programmer and I was wondering if it would work for both uses?

Sorry for the total noob question but when it comes to actually programming chips, I am completely ignorant.

Another concern that I had with the XGecu T48 is that the ATMega644p is not listed, however the ATMega644pa is listed. Judging by the data sheet that I found on Mouser, they appear to be pretty much identical from what I can tell, but is device compatibility based on the hardware or the software?

The 2 AVR versions should be pretty much compatible, if there is a difference at all and not just the A missing in the listing.
The difference would be mainly a minor difference in the power consumption and maybe a different µC ID. So one may have to tell the programmer to accept the different ID or ignore a difference in the ID.
