How Do I Solder This

My first project was on a breadboard. This is my second one. The board shown below is part of a kit to mount an ATOM lite. Other than the ones next to the pins at the top, none of the through holes are connected. I want to wire ground and one of the GPIO pins to the connector. Do I solder the orange connector to the board and then solder wires on to same pins? It seems like a logical way to do it. I'm asking in case there's a best practice to do these types of connections.

Yes, this is a typical way of doing it. Solder all the connectors first, so they are mechanically held in place, then use wires to make electrical connections.

Typical pin per hole.  Stuff two wires (e.g., 24 awg or thinner) in a single hole.

EDIT: Actually, with 0.1" pitch, 1206 and 1210 SDM's fit perfectly.
