I got to the first scene inside a ship and did not last a minute before I had to pause and walk away as I cracked up!  I have never seen an entrance like that before.

Shields do cause a problem when making comparisons.
Shields do exist in the Babaylon5 universe. The very old 'thirdspace' artifact that was made by the Vorlon's had shields.
The fact that the tech exists but current Vorlons ships don't have shields points to shields not being all that beneficial. They have said a few times that the hulls can absorb most of the energy from energy based weapons instead.

My reasoning for the Whitestar ship extreme combat ability was due to the ships being manufactured in conjunction with tech from the Vorlon's who are millions of years old as a race. And that the Whitestar could, at a pinch, destroy a shadow ship that is also build bit a race millions of years old.

There is precedent of very old very powerful races in StarTrek that would totally out class any common alpha quadrant race. The Voth empire from Voyager comes to mind. Which is sort of like how I would see the tech in the Whitestar. Very advanced compared to everything else.

One argument in the other direction is that since Babylon5 has no form of matter transporter it open the way for devastating damage using that to deploy weapons without any shields to block it.

IMHO the power levels shown on Babylon 5 are one or two orders of magnitudes lower than on Stratrek. They regularly spend energy to create matter just to make an Earl Grey tee for someone. That sort of energy levels are orders of magnitudes higher than the entire output of all the power plans we have today. The Babilon 5 station has solar panels, so they found that energies useful, while the NCC1701-D was mentioned to use 12.75 million terrawats. They also talked about 1.5KG antimatter warheads, that would be a ~64 MT explosion according to some random people online. That's the Mark 1 torpedo, which was 200 years before Enterprise D.
The issue is with the Whitestar, they weren't even consistent with it's size over the ~3 seasons (though trek is known to throw random numbers sometimes). We don't have very good info on that, what we do have though is the shadow vessels were destroyed by 2 and 500 MT bombs. So the Enterprise NX01 which had the mark 1 torpedoes, would potentially one hit a shadow vessel.

I'm curious, wouldn't mixing matter and antimatter should create pure energy, as in gamma, x-ray, UV, optical, ect electromagnetic radiation?  In space without an atmosphere to super heat with radiation to create a blast wave of matter, wouldn't the output be a blast wave of light heat?  Sort of like how effective is a Nuke in the vacuum of space, wouldn't a matter antimatter annihilation just be a perfect blink of the brightest light imaginable?  I guess if it is close enough to any matter, then you would vaporize a ton of it unless that matter is perfectly reflective.  Then you would need to be right next to it.

Yes, as far as I understand a nuke in he atmosphere, most of the energy is kinetic. While in space it's mostly of the energy is various gamma rays as you said. Battlestar Galactica got the nuclear weapons in space correctly. The Spacedock Youtube channel has some good videos on various hard sci-fi weapons if you are interested.
The craziest I've heard about was using a nuke shaped charge to accelerate the liner to realistic speeds.
