When is an differentialen ADC worth it?

What is your decision process?

Assuming you have an single ended source and ADC is on same PCB.

Say that requires resolution is 0.1% and Vref is 1.2V.

Is it worth the extra cost?

Agreed. Note that many high-res ADCs will have differential inputs anyway (usually starting with 16-bit, and even more common at 24-bit) to meet their rated specs. So you don't necessarily have a choice. You may of course still drive them single-ended, but with extra care and as blueskull said, never without proper additional filtering and a pretty limited bandwidth.
