I have a 6 layer HDI packaging stackup. I'm allowed to have a blind via from M1 to M3, skip the M3 to M4, and then a via from M4 to M6. I have no idea how to tell the DRC engine this. Any suggestions?

I haven't tested this but it is like having an overlapping pad on top & bottom layer. IOW: if the vias don't have shared layers, the DRC shouldn't complain.
There are small lies, big lies and then there is what is on the screen of your oscilloscope.
