The SLG46826G has three memory regions, each with 2048 bits. What each region is used for and what are the difference between them.  I do understand how a set of 2048 bits configures the devices but am not sure why three areas instead of one.

First is the actual SRAM configuration, it is loaded from the second on power up or programmed manually from I2C. Second is the persistent configuration storage. Third is just a spare EEPROM, can be used as a regular EEPROM to store arbitrary data. It is not used by the device itself for anything.
