PCBCart Reorders (tooling costs and updating the copper layers)

Has anyone on here done a reorder from pcbcart and changed some of their copper layers?
I want to do a reorder with a new top and bottom copper layer and their website isn't too specific as to what you can/cant do without paying the tooling costs again.

There's a drop down box where you can specify
- Reorder and nothing changed
- Reorder and update copper layer
- Reorder and update silkscreen layer

But i'm not sure if that includes all copper layers or just one.

So before i try to get answers from them over email i thought id ask on here in case some of you have done update reorders before.
