We had checked all the analog voltages - VDDA (Pin-40), VREF+ (Pin-39) & VSSA (Pin-38) and ferrite beads. All these voltages were ok.
Later when we replaced the MCU in two boards, all the ADCs are working fine in these two boards.

This question deserves its own thread, but anyway.
Have you checked the voltage sequencing of Vdda/vref/etc using an oscilloscope?
Profile -> Modify profile -> Look and Layout ->  Don't show users' signatures

We are facing some issue in ADC1 & ADC2 which are getting failed in few boards.

Have you seen this article: https://jpieper.com/2022/08/05/debugging-bare-metal-stm32-from-the-seventh-level-of-hell/ ?

It might not be directly applicable to your case, but still is a warning call about STM's undocumented features.

I have not checked these 2 voltages pins on the oscilloscope for the sequencing as the same +3.3V is being fed to Vdda, Vref & Vdd pins.
