Hi! I am making a custom PMOD ADC for a Digilent Arty z7 board

The pins I want to use are routed as high speed differential, but can be used as single ended as long as one of the pairs is driven low from the FPGA. The high speed part comes from no protoecton resistors in series with the pins. the board has pads for them but they are loaded with 0ohm shunts right now. I want to add some resistors for short cirfcuit protection. the other pins on the board have 200 ohm resistors in series to limit current to 16.5 mA. I was goingn to add 200 ohm resistors but was wondering if it is okay if i leave the shunt on there?
I just dont want to mess up the board because it was pretty expenseive for me. I would also make sure the 200 ohm one is in series with the shunt. Also I dont care about the "high speed" part because I am running sub 1MHz

You don't need short circuit protection on the GPIOs. What you might want is overvoltage protection which is what those resistors are for, if used in combination with a clamping diode.
