Title: Charger with booster not working

When I power this circuit via CN1 and no battery present at J3, I am getting only 1.10V at VBAT. When a discharged battery is present, the scenario still remains same. Is there anything I am missing in the design ?

Most lithium chargers start charging when they detect a battery. If there is no voltage at the output, they shut down.
What happens if you connect a battery supplying at least 3V to J3?

Its running ok then.

I have put this one powered via microusb ans battery plugged in and will run for 5/6 hours and see if the bat terminal voltage decrease.
