Pulse polarity confusion

Hi Guys :)
This is to do with my core logic project which was a smashing success tonight by the way :) except one thing is confusing me.
I have a pulse that is supposed to be shifted out of the last core of a shift register, and it is. I can see it on my scope as a negative going pulse.

The thing is, the pulse is induced by the switching of the core, and exits through an independent winding.
I want a positive going pulse, so I figure I should simply swap the wires of the winding, but then I see the same negative going pulse on my scope!
How can that be?

The pulse was supposed to be sensed by a 2N3904, and then off to a microcontroller, which was working nicely, but needs a positive going pulse.
