I have two signals (sine waves) of different frequency going into my scope. Is there a way to automatically measure the difference in the two peaks, or do I simply use cursors for that function?

Just for clarification, I want to measure Channel 1 Peak - Channel 2 Peak.

If this scope can't do it, do other scopes have this capability, and if so, what is the function called?

Take a look at the math button

I did. What can you specifically point me to in the math function which will operate with the peak-peak difference when the two signals are of different frequencies?

set each channel to show the peak value in the measure  page,  in the math page set what type of maths you want to carry out, then back in the measure page set the maths channel to display the whatever information you want to see.

Is this a general process or one specific to the 1104x? I don't see a math function which can measure the voltage difference between the peak of two different channels. Maybe I don't know what to look for.

The maths function isn't measuring the voltage. You set up what you want measuring  (page 131 in the manual)then use the math function to carry out the math operation on the selected channels(page 116 in the manual) if you want the result displayed as a value as well as  its trace  you do that back in  in the measure page

Maybe I'm blind as far as the options, but I don't see any way to set it up to measure the difference of the peak between two different channels, which is what my goal is.

Just a note, I think there's a couple versions of manuals out there for this scope, as page numbers don't match up (e.g. my page 131 as for FFT markers).

ok lets take it one step at a time, have you got the scope to show the peak voltage of both traces at the bottom of the screen?
