Title: Can I replace this SMD electrolytic cap with a thru hole cap ?

Hello,

I have this broken smd cap for a stepper motor driver on a 3d printer motherboard, unfortunately one leg is broken, and I don't have a similar capacitor at hand.

But I have thru hole capacitor of the same value (also marked "low esr, -40+105°C"), so can I use it instead or is it not recommended ?

It should work: how would you secure it mechanically?

It will work fine if you can figure out how to attach it.  I have done it by cutting the leads to leave just enough clearance to get a soldering iron tip to the pad, which is not the best mechanically, but good enough in most repair applications.

The pads on the board are also broken :)

I plan to place the capacitor laying on its side (like it is on the picture), solder the + to the diode just below and the - to the nearest ground (or I remove the silkscreen near the "creality" logo), making the legs as short as possible, then hot glue so it can't move

Yes you can, but besides the capacitance beware its temperature and voltage rating. Also, some caps are low ESR for a reason.
I usually just use high temperature silicon to keep them in place.

For the broken pads you just need to scrape off some solder mask to find new copper.

you have some pads left, search where they go and solder a cap on the part destination, nearby diode  etc ....

This is how you do it.
Replacing the copper pads only for the looks of it - waste of time
