What is original signal should be here?

Check also all RTC input pins (please see the picture)

There is some 214 kHz rudiment signal here on all the traces from non-working board.

Should we be checking for any glitches with the power supply when the controller is first powered up?

If you read Section 2.4 as per attached it stresses the importance of power switching.
