I'm not an expert of SA other than EMC testing use. So I thought it's better to ask.

I need to find the resonant frequency of a metal shielded box which is not perfectly square (it has many elements inside that modify the inner geometry). Since that I cannot simply do math to find that frequency.

It is safe to use the TG connected by a bnc<|>bnc to a small wire as antenna inside the box near another bnc<|>bnc conneced to the SA input?

The idea is to sweep the frequency with the TG to see the resonant one, like this

Would the TG output require a 50R load? And can it be damaged from reflections/SWR?

There should be no damage with no 50 ohm load - it never hurts to consult the manual for whichever model you happen to have though.

The tracking generator output is not going to be damaged by operation into a short, open, or any length of cable with or without a passive load on the end.  The power levels are too small. 

If you are concerned, then put a 50 ohm attenuating pad (3dB, 6dB, 10dB, whatever) between the tracking generator output and the load which will attenuate any reflected signal.

Yes, indeed. Unfortunately in the manual there is no advice or warning (at least I didn't find it!) about TG output without a load, so I asked here :)
