If I remember correctly, the flash memory is soldered onto the board.

I have an MCF5407 evaluation board but I am in the process of moving.
If you haven't found it, you can get back to me in 3 or 4 months, I should be settled.

unsoldering the two old flash chips, programming two new chips, soldering them.

so, will you be able to copy the contents of the flash?

I should be able to dump the flash with CodeWarrior through the BDM port.
