Flatcam question about replacing gerber files within a project.

I'm really liking Flatcam now that I'm getting the to know the in's and out's of this program. It's very useful but but it really lacks in my opinion, but you can't beat free.

After adding all my gerber and excellon files, I moved everything to origin as a whole so everything is right where it should be. If I should delete and add a newer updated version of one of those files and then move it to origin, it's not where it should be at origin. I kind of have to move it manually into position and I dont know if thats the exact position its suppose to be. The program makes me feel like im eye-balling it.

Is there another better way to do this? I have been deleting all the files and moving them as a whole to origin if I have to replace a file. that sucks considering Ive done all the routing etc.
