Hello, some LIPO batteries have two cables coming out from them. One is a JST/XH (3 pins) and the other is a XT30 (2 pins). In case I want to use such kind of battery to connect a motor controller for Arduino, does it matter which one to use? Rather than cutting the connector, I plan to get an extension cable and cut an end of that cable to connect to the motor controller. In case the motor controller has two ports for power inputs (VIN and GND) and it is better to use the JST/XH rather than XT30, which of the two pins of the JST/XH shall I use?

JST connector is meant for balancing while charging. Also think again about what you're doing, such batteries have no built-in protection whatsoever and will catch fire if you do dumb things with them.

After cutting one end, is it better to solder the end to the motor controller board directly or via a 2-Pin PCB Mount Screw Terminal Block Connectors 2.54mm/0.1inch Pitch Circuit Board Connector?

A potential problem to solder the cable directly to the motor contorller board is that each hole in the board is about 1mm in diameter.

If it is a bad idea to do it this way, what is the proper way to supply power to the motor controller board using the LIPO battery?

At least add a fuse. To make it more or less safe, it needs BMS. These are not even meant to be charged unattended. Set charger to wrong settings, and this thing will burn down your house. Unprotected cylindrical cells at least have a pressure switch that disconnects positive terminal (unless counterfeit). This thing will happily take or release power until bursting in flames.

If you get a charger designed for your battery you can balance the cells.
