There is a missing component on this board at the AVCC pin of the microcontroller XMEGA128A4U, I'm not sure if it is a capacitor or something else, can you please help me.

Check where the vias on the other side of the capacitor and that component go. There are two options:
1. They are shorted and go to the ground, in that case the other via is a power supply and the missing component is a capacitor.
2. Capacitor goes to the ground and the missing component goes to the power supply. In that case it is an inductor or a ferrite bead. In that case other via should go to other analog supply pins.
Edit: clearly wrong option removed.

Note that if it had been a capacitor, the MCU would still be working. While here, the missing inductor meant no power to AVCC, and then it probably didn't work that well.
